How to install mods for Skyrim Special Edition
In this guide, we'll be using Vortex (previously called Nexus Mod Manager), which is universally recommended to keep things organized and to make installing larger packages an absolute breeze. Nexus is a dedicated platform for modders to release and update their mods for various titles, including Skyrim Special Edition. As well as publishing their content, Nexus also enables for discussion, feedback, support, and more. The website is fairly easy to navigate with most mods correctly categorized for convenient filtering.
Installing Vortex
We need to run Skyrim SE to the main menu before activating mods, so give the game a boot to initial menu and then quit. This will create the much-needed .ini file for editing and will ensure we don't run into issues with mods not working correctly at a later date.
Installing Mods
Now it's time to select and install some mods. We rounded up some of our favorite Skyrim mods to get you started.
Once you have a few mods downloaded you may notice the load order start to populate. This list is important because some mods and files need to be loaded by the game in a specific order. Mod authors generally offer information in mod descriptions on the Nexus should their files require to be configured in a set order, and there are even tools available like LOOT that can check to see if there are any problems with your setup.
Modders create and release extra content for fun and for the love of scripting, but leaving an endorsement or even a donation can provide much-needed feedback, especially if you've enjoyed hours of entertainment because of said mod(s). Leaving a few dollars can really make their day, but do consider at least leaving a comment and endorsing their work. Skyrim wouldn't be the same without its excellent modding community.

I'm looking to do a complete uninstall/reinstall of Skyrim in preparation for my next playthrough (clean palette, as I call it), but I've got TONS of mod files installed via NMM and deactivating them one by one is a pain. And unlike FOMM, there's no 'deactivate all mods' functionality to NMM; you gotta do it one by one. So time-consuming.. And I can't just leave the Skyrim folder as it is because there's probably hundreds of crap files in it that are just consuming space.
Is there an easier way? Would simply uninstalling and deleting all the files in the Skyrim folder cause NMM to get the memo and switch all the mods to 'off'? Or would that make things worse?

First off, here is what I have installed: All dlcs, the high res texture packs, skyUI and SKSE. When I first startup Nexus Mod Manager, it disables Hearthfire and the high res texture pack. No big deal, because I can just re-enable them again on the skyrim startup screen (and then close it so I can use SKSE). Also, the plugins list only shows skyrim, Update, Dawnguard, and Dragonborn. It never remembers skyUI, so I have to go and disable and re-enable it for it to show up. The game still runs fine as long as I go through this setup, but a fix would be appreciated.
Edit: sorry for any wierd formatting. I am on mobile, my post didnt go through the first time and wouldnt let me copy what I had, so I took a screenshot with google goggles and copied/pasted from there.

Going crazy with mod installations, as we did in our previous Skyrim Overhaul kit, can lead to constant CTDs, freezing, black screens, glitches, and crashing; despite how fun running through every possible solution in a crash fix guide is, it's not fun at all to potentially wipe your Skyrim installation clean and remove all mods. Having installed well over 100 mods myself (with many, sadly, being removed), I've now tested a variety of methods to troubleshoot mods in Skyrim. Let's run through the troubleshooting techniques so you can find the conflicting mods in your TES installation!
Utilties
Troubleshooting manually is extremely time-consuming and can be overwhelming enough to opt for just quitting the game. Thankfully, modders are incredibly talented and nice people, so we can always rely on them for diagnosis tools when working with mods. We'll list out some of the best mod managers and troubleshooters below.
Safety First: Backup Your Saved Games
Although your saved games should be safe in the event of a re-install, it's only a minute of work to ensure they're safe forever. Assuming Windows 7, navigate to C:DocumentsMy GamesSkyrim, copy the folder's contents (including the .ini files, just in case you've made changes), and paste them to a separate location. Pasting it one level up in a 'Skyrim-Bak' folder or on a Flash/External drive are the recommended options.
Start Using a Mod Manager
First off, if you're not already using a mod manager, you should. It'll make everything easier. Seriously -- infinitely easier. In fact, I would recommend you take a few minutes to re-download all of your mods via the Nexus Mod Manager (preferred over Steam's unreliable mod management) to make your future as 'Senior VP of Mod Installation' possible. You do want to move up in the corporate Skyrim world, right? Of course you do. As you continue to extend Skyrim, the NMM will help support the community and even notify its users of mod updates as they're rolled out; it installs all the mods to a custom /mods/ directory (you designate this), that way -- in the event of uninstalling Skyrim and re-installing it -- you actually keep all your mods and won't have to re-download individual packages.
It took me 30 minutes to re-setup my (at the time) 70 mods with NMM. I know, I know -- it's not much. I've accumulated many more since then.
BOSS
BOSS, or 'Better Oblivion Sorting Software' (despite the name, it has been adapted to work with Skyrim), is an extremely easy-to-use tool that helps automatically determine the best mod loading order and prioritization in Skyrim. It'll help move mods up or down in the load queue and recommend Wyre Bash settings (below) to minimize the probability of seemingly-random CTDs.

Wyre Bash
Wyre Bash is an extremely powerful Skyrim Mod Management utility. Let's start with a feature list on this one: What is a curb park on the road?.
It's a powerful tool, as I said. The most useful bit is the color coding of conflicting mods, making it easy to determine corrupted files or improper load order; save game management and mod lists per save game files make things fluid to troubleshoot.
Wyre Bash also has BASH tags (which BOSS will auto-recommend for you) to force compatibilities between otherwise incompatible mods, sometimes.
